Although Bratislava and Vienna are the two capital cities with the shortest distance in between, the trip you mentioned will take more than two hours by public transport (vs. about an hour by car / taxi / Uber). You'll have to take 2 buses to the Bratislava train station, a train to Vienna and the U-Bahn (tube / metro) to the hotel.
I'd reconsider taking a taxi / Uber or even checking about renting a car one way...
