Yes - we had a similar situation and had to be at fishing at 7 am on the south side of the ferry (the wharf is literally right there once you cross over the ferry which only takes lik 10 minutes). I'd leave the Daintree Resort at 5:30-5:45 and be right there when the ferry opens. You'll be in plenty of time!
Tip - on your way driving up to Daintree (If you're coming from Cairns) stop at the Woolworth's Grocery store in Mossman and pick up food for breakfast. Most rooms at the Daintree have a kitchenette so you can make something to eat before you head out. There's nothing available by the wharf.
