I am staying in Yatsushiro and have a JR Pass. I want to go over to Amakusa for the day - how can I do this reasonably cheaply?

Having JR Pass or not does not make much difference. Ride a ferry from Yatsushiro Port. One way costs 800yen.

If you want to use JRPass, take a train to Uto and to Misumi. There is also the special train called "A Train" (originate from Kumamoto) with sake bar, jazz music & view for tourists. Then, take a ferry to Hondo where you can get on one of three route bus tours for just 1,000yen(bus only) Tour taxi hire is also available.
