Stuart Line Cruises runs the odd River Exe / Exeter Ship Canal service between Exmouth and Exeter Quay. These are not that regular though. I believe because they are highly tide dependent. Check out here www.stuartlinecruises.co.uk/exeter-canal/

Stuart Line cruises run boats down the River Exe to Exmouth from Topsham, which is technically part of Exeter but a distance (by train or bus) from the centre. One of their standard tickets is a Round Robin which include a boat ticket from Exmouth to Topsham and a train ticket back or vice versa.

They also run occasional trips from Exmouth much further up the Exe and along the Exeter Canal right up to the main quay in Exeter centre. And back.
