If taking bus/train, you can only visit Johor Bahru which frankly is not very interesting. Malacca is about 3-4h one way.
For KL, flying is recommended. The bus journey is 6-7 h one way.Edited: 18 July 2018, 15:27

I was thinking of going to Malacca, but need to get more information. I hope it can be covered in 1 day from Singapore if it is a 3 hours Bus route.

Malacca is too far away for a day trip. The traveling involved will be closer to 8-9 hours if you plan to DIY since the pick-up & drop-off points won't be at your hotel but somewhere like Golden Mile Complex or Queen Street (bus hubs).
Possible considering which place in Malaysia you wish to visit. If budget is not a constraint can do Kuala Lumpur as well.
Malacca is very much doable in 1 day as it is 4 hours journey but I had a bad experience when I visited during Chinese New Year - was stuck for 9 hours in traffic 😢.
Start as early as possible to the destination and take the last bus/train/flight back to Singapore.
Speak to your VISA Agent that you would require multiple entry VISA to Singapore and keep VISA for Malaysia also ready with you.
Don't do the Day Trip to Melaka on your own.. on a weekend to enjoy the Jonker weekend market..
It's tiring enough for those staying in Kuala Lumpur to do Melaka day trip..
Immigration is cramped on weekends ? I wonder who told you it is a 3 hour bus trip?? It's fast by cars(as fast as u can drive) but not by buses.
Spend total of probably 8 ~ 9 hours both ways in total on Bus Seats & an hour or more in the immigration queues , plus travelling time to/fro Bus dropoff point & attractions in Melaka , travelling time to/fro your hotel in Singapore & bus departure point...
Why spent so much time on your bus seats & time queueing at the immigration queues, just for a few hours of Melaka town?
Come next time to do a proper trip of the attractions
