Have a great trip in Nicaragua.
Lots of things to do in a two week visit, more than you can squeeze in! I would just have a chat with your fellow travelers to decide how much running around you want to do (i.e. just three place where you'll stay or more?) and how much of a mix between culture/history/nature/beach you want to do too. Based on that you can decide where you want to go and do.
The standard two-week trip is usually Granada-Ometepe Island-San Juan del Sur but one can veer off of the tried and true tourist route too! Lots of off the beaten path beaches and some amazing nature up in the mountains near Matagalpa and Esteli, also look into jungle trek Rio San Juan.

We loved Leon and Ometepe. A good mix of city and nature. Stay at La Omaja on the island. It's a bit further out but worth it due to the location high up in the hills, away from the gnats & mozzies and with a great view of the volcano from their beautiful pool. Watch out for mozzies around Granada - there is a real threat of dengue fever. My husband is now very ill in hospital here in Oz. Waiting for blood results to confirm dengue. Let's hope it's something else. Wear insect repellant and be particularly careful around sunset/sunrise as the mozzies in question are "daytime-biting" ones.
