We are heading to Marco Island in April with two children, 9yrs old and 6yrs old. Besides the obvious time on the beach, looking for suggestions on other fun ideas for things to do in the area.

Mackle Park with its community center (pool tables, air hockey, etc) and splash pad, the movie theater where they have a wait staff to serve you from a restaurant-like menu, a visit to The Everglades, and you can't skip a trip to Alvin's Island (my 11-year old would DIE if we didn't go each visit!). Have fun!!!
Rookery Bay National Estuarine Research Reserve
Learning Center, Observation Bridge, Snail Trail, Nature Walks, Guided Tours, Kayak Tours, touch tank, nature films.
Also, daily educational programs that cover topics like sea turtles, shells of southwest Florida, snakes.
Thank you for the great suggestions. I will be sure to check them out and put them on our list.
Captain Ron's Awesome Everglades Adventure! Not only do you take a 2-3 hour jet ski trip through the Everglades and play with dolphin, you also see a domed abandoned beach house, stop on uninhabited islands for shelling, and at the end of the trip you receive a dvd containing over 100 pics of your trip. It is pricey, but more than worth every penny. The best guides are Avi and Ron.
If you search the work "kids" in this forum, you will find quite a lot of info too.
